This question is for anyone who replaced their hood and had to move their fenders a little to get a better gap. Which fender bolts did you have to loosen and how much movement did it allow?

Not much in and out movement of fenders, but shims up and down under fenders will help also. Gap problems may stem from front to back adjustment of the hood itself.

There's a little bit more to this that you need to mention. Are you talking about an OE hood or an aftermarket hood (Vipair, Seibon, etc.)? You shouldn't have to make any adjustments to the fenders if you installed an OE hood. The outside dimensions of the '03 - '06 and '08 - 2010 OE hoods are supposed to be the same.
