Alarm problem...

I recently took my car in for some custom work (harnesses and brake duct system...local tuner) and when I picked up the car I had a check engine lite. The tuner kept the car for another day and I noticed that when I got the car back home and engaged the alarm that I got a "three honk" notice from the alarm. I figured that they had just fiddled with the system and that it would reset itself. I was wrong. If I lock the car with the remote the locks lock but the security lite does not flash and the alarm does not sound if I unlock the rear glass. When I unlock by remote it continues to send out the three honks and then the small lites on the interior door locks remain on continuously(manual says they should cut off after 35 seconds). Anyone have a fix or test for this problem or am I going to have to let the dealer look at it(warranty)? I've got the car on a battery tender just in case something may be locked on and run the battery down.
