There is small partition with a flap on it that drapes through the notch on the rear portion of the front wheelwell enclosure. Perhaps your car sustained some previous damage and the bodyshop didn't replace them.

My '97 GTS has the same opening, although I must admit to never having any problems with rocks kicked through it. I have had the car since new and there was never any type of flap over it. Just one of those design quirks I guess.
