Had new PCM installed and I have headers, will I get check engine light problem?

I expect my 96 GTS back from the dealer tommorrow. They had to replace the PCM because of an internal failure. I have Hennessey headers on the car and I am wondering if this new PCM means that I will get the dreaded check engine light problem like the '00 and '01 Vipers are having. Is the reason this did not occur on earlier models because the PCM in the '00 and '01's is different from the earlier ones? I imagine that the PCM that was installed in my car is the newer version. Is the whole problem the newer PCM?

<FONT face="Comic Sans MS">It is my understanding that it will be replaced by a 1996 spec PCM. I would imagine engine differances (cam and emissions issues for example) between 1996 & 2001 would require code that is year specific.</FONT f>
