One of the guys posted on the other site asking about a harmonic balancer issue. Sounds like the crank bolt came loose and balancer came off. Someone should go help the guy out over there. (I would if I could)
Building a smaller baffle around the pcv vent would work fine. Or replace the stock baffle and either dimple it for the rockers or put a spacer under the valve cover.

Wow losing fuel pressure at 1200hp is SCARRY!
I have a couple ideas for tuning changes I'd like to see/try, but other than that it's coming along great. Congrats man.
It's coming along nicely man. But one thing i'm curious about. Did it lose fuel pressure on the top end? Running low on fuel in the tank won't hurt anything unless the pickup goes dry and it loses pressure.

You DO NOT need a rising rate fuel pressure regulator. FMU's are lame, and best left to 10yr old mustangs.
