The plus side of the K&N is that you have filters that will last the life of the car. They do flow better and can be easily cleaned and re-oiled.
As previously stated, you may need some custom tuning to bring out the most in your mods.

A VEC is a bandaid that sits between the car and the PCM. The SCT reprograms the PCM.
Regardless of what you do with the VEC, the PCM will always win and the VEC still has to run within the limits of the PCM.

More simply put the GenIII [ 2006 included ] has a JTEC PCM which has been hacked so the 3rd party guys can do custom tuning. The GenIV PCM is a NGC and hasn't been hacked for the Viper [ they have though for the 6.1 Challenger as an example ] and until such time as there's custom tuning...

Just for giggles why not take a set of jumpers and another good, fully charged battery and give it a boost. That may provide some insight into the problem. I've seen marginal batteries do exactly what you describe.

According to the 2006 FSM plugs at 21000 miles, wires at 60000 miles.
