I'd probably check the ASD fuse and relay in the engine bay fuse box as well. That fuse runs pretty much all of the injectors and coils if I remember correctly and can make the car do some funny things when it blows.
Otherwise it kind of sounds like a communication issue between the modules...
You can do a clear powder coat as well, which might be a nice blend of both options. I believe the stock wheels were polished and clear coated with a pretty dang durable setup from what I could tell.
