Hard to say with out a scan tool hooked to the car. I would be looking at cam and crank sensors. Did you change the flywheel while the motor was out. May want to remove the crank sensor and make sure it not broken from something in the bell housing.Also check the cam sensor. If not properly...

You will find the belly pan will be in the way from putting the jack stands on the frame in the back of the car.You can place it under the lower control arm mounting points if you dont want to remove the pan.
This car has no recalls that apply to it. There is a TSB for spark knock if using 91 octane fuel. The fix is to reprogram the PCM. I would be looking for some other problem. Old fuel plugs Wires.Fuel filter. Intake manifold leak vacuum leak.

You may want to check the hubnut also. You cant remove the nut but you can tighten it. This can give you a idea of wear on the hub. Torque it to 250-300 lbs/ft. It will surprise you how much you will turn the nut.

While your in there look at the block plugs on either side of the cam. I have seen these leak oil before.They can look like a rear seal leak.Might be a good idea to pull them and add a little sealer to them while your there.And dont forget loctite to help seal the flywheel bolts as they go all...
The shifter fits into item #1 in the picture. It then rotates the shaft going forward to the rails to select the 1/2 3/4 5/6 gate. So the shaft coming forward of #1 can bind in the housing and cause your condition
