I disabled skipshift a couple of days ago as described in Illustrated Upgrades. Naturally, I received the "malfunction" light in the dash. I can't stand having that light on because I want to be informed if something else causes the light to come on, so I decided to re-enable skipshift and to buy a "proper" fix.

Now the light is still on--do I just have to disconnect and reconnect the battery to reset the computer and make the light go out? Or is there a different way? I know that I did everything properly because I was able to shift into 2nd when I disabled it and now I can't, as expected.

The easiest way to clear the code is using one of the OBDII readers that are available. I'm not sure if power cycling the CPU will do it or not as those codes are set in non-volatile memory.

Someone around your work might have one you could use if you don't want to buy one, otherwise we can meet up and I can clear it with mine.
