PCM failure & replacement questions, relearning

I have my 1996 GTS in the shop for a check engine light and a few other things. The dealer said they found an internal failure in the PCM and are replacing it. What would cause the PCM to fail? When I get the car back, how long does it take for the PCM to relearn? Is there any certain way I should drive the car when I first get it? Do I have to go to full throttle a few times? I read an old post that said you should turn the A/C on when the PCM is relearning, is that true. Also, would this failure of the PCM have affected the horsepower? I dynoed the car for the first time a few weeks ago and was a little disappointed with the 425 rwhp and 466 ft lb torque it put out given the mods that I have. Any advice or help would be appreciated.
