For what it's worth...
If your car's got 10 miles on it and your saving it as a collector's item in a climate-controlled environoment, I can certainly see worrying about a few holes drilled in the body. I definitely wouldn't allow those holes to be drilled, that's for sure!
Now, if you drive your car and want it to be individualized as most Viper owners do, subtle changes such as removal/repainting of side emblems, interior mods, bolt-on engine upgrades, exhaust changes (which I thought were mandatory to get past the UPS truck sound), etc., are all part of the enjoyment of Viper ownership.
When I first got my Viper, I was so worried about anything that would change it from its 'original' status. I kept all of the original take-off parts for some unknown reason and I made sure that any changes I made could be 'undone' without any indication that it ever happened. But then I started thinking about it...when I bought the car second hand it was 'perfectly stock', or so I was told and it did appear that way. But should I really believe that the previous owner never did so much as change to smooth tubes? I'm not that gullible. I'm sure the previous owner had loads of changes, had loads of fun, then put all the original parts back on for a (hopefully) better resale value. Now I have no true idea of the actual history of the car WRT to prior mods/usage and I expect that's probably the case with many Vipers being sold as 'all original' these days.
I've got the Mopar wing on the back of my '96. It was certainly the most obvious modification I had made to my car at that time. I love the appearance and wish I had installed it sooner. There was a post around here stating that it provided 100lbs. of downforce at 100MPH. I'm can't validate that aspect of the wing but I sure do like the appearance.
Enjoy your car. That's what it's for and (possibly) that's why you bought it in the first place. Get a scratch on the bottom of the fascia? So what, no big deal, paint it. Want a cool wing on the back? Don't worry about a few holes that don't show, put that sucker on there. Then drive that car around like it was meant to be driven! I guarantee nearly everyone that sees it as you ride by will also enjoy the moment...
